Interrupt a long run

I'm currently running a multi-species (20+) ensemble model constructed by 4 different models with 1000 bootstrap for each which need a very long time. While seeing the file structure of output files,  I'm wondering if the process is interrupted and start later, will the running continue from where it interrupted or it will start from the very beginning?  

Any ideas are appreciated!
