Is there a way to return to vanilla of X version after using uberbukkit, or is the world permanently stuck at 1.7.3?

If you ever configured your server to run as a newer version server with a world from some previous version, it most likely will have characteristics from the newer version in it. You could use tools like MCedit to revert those.

So in my case I took my existing alpha 1.2.6 world and ran it on an uberbukkit server set to beta 1.1_02. When I take the world files from my uberbukkit 1.1_02 server and place them in a vanilla 1.1_02 server, the only thing that stays is the seed and the world seemingly gets regenerated. Would MCedit work for this issue?

This is because the world got converted to the MCRegion format. You need to somehow reverse that if you want to play it in vanilla again.
