Support job resubmissions in pipelines

We currently support the `jade resubmit-jobs` command for individual batches but not for pipelines. If the 3rd stage in a pipeline failed with a wall time timeout, it would be good if we could resume (and re-run subsequent stages) with
```
jade pipeline resubmit <output-dir>
```
There will be some complexity to think through with options.
