Previoulsy started sims

If a simulation was started some time ago, and then added to the simulations list to continue with it, the stack will not check if there is a restart file asociated, and overwrite the original output file. Only the first one is checked upon stack reset.

It should verify before every simulation, and update the list before running a command.
