Diamond and MEGAN-like

[ ] Run DIAMOND on all input reads (after deduplication and host-mapping) 
[ ] Do some analysis with MEGAN or if MEGAN does not have a command-line interface, some alternative [RESEARCH]
[ ] mark those reads that contributed to contigs with the contig ID (and contamination info included in contig ID)
