Transform Absolute hrefs into Relative for better Github Pages integration

Around half of the websites that will be generated will not be blah-blah.github.io, but rather blah-blah.github.io/project1. Because of this, we can't use absolute linking for the topbar. We have to scan through all of the links and transform them into being relative.
