Predictions in batch mode for multifasta file containing protein pairs and its pdbs

Hi, 

   Is there a way to supply multifasta file containing protein pairs and its corresponding pdbs in a directory to make predictions in batch mode. Would be highly useful for large scale PPI predictions and ranking them using this tool
