Some of the (older) Apple opensource packages have resource forks in them (they're the files starting with ._). One of the scripts should run System/Library/CoreServices/fixupresourceforks to fix this.

Note that since fixupresourceforks has been removed from macOS, there is now the goldout program that can accomplish the same thing: https://github.com/packagesdev/goldout

According to the Wikipedia page on the AppleSingle and AppleDouble formats, the dot_clean -m command should also work.
