Trouble applying batteryless patcher

So I've been trying to get this to work with Flash1M_Repro_SRAM_Patcher + Automatic Batteryless Patcher but no luck.

I've tried patching the Emerald ROM with Modern Emerald first and then using the above tools, but the tools won't work on the patched ROM (not sure why, no useful error message).

I've tried using the above tools and then patching the outputted Emerald ROM with Modern Emerald. But the then Flips BPS patcher says the BPS wasn't meant for the ROM.

I tried the latter method on Emerald Legacy and that did work. Is there any way with Modern Emerald?
