Following upstream changes here: olimorris/codecompanion.nvim#1891

Refactor the codecompanion tools to use the context API.

I tried my best to make sure the tools are compatible with both chat.references and chat.context. The support for the old API will be removed once the upstream PR is released.

@olimorris I skimmed through your PR, and it looks like it's mostly just renaming references to context. The query tool in VectorCode uses references to exclude files that are already sent to the LLM for deduplication. Is there something else that I should take care of?

Yep it's just a naming refactor from references to context
