Hey Daniel,
Thanks for the pull request. It's a lot of changes but I would definitely like to merge at least some of it.
Regarding the issue with private repositories, they work fine for me even with the current code, without the need for using 'RunCommand.bat'. As long github account credentials are saved in the OS, such that you can run git commands from the command line without having to reenter your credentials, PackMan should also be able to work with that repo. I should add that to the documentation.
