Addressed some Python3-issues. Running tests again (which takes a while...), but there might be issues with how checkm works. |

This also bumps checkm-genome to version 1.1.2.
I'm still (slowly) running tests locally. I suspect there'll be some changes due to the new checkm version, but this is a place to start.
