- Updates snakemake to 3.11.2
- Removes pysam from tests because it was not being used
- Removes pysam requirement from top level
- Adds pysam requirement to rseqc wrappers
I think it was confusing to have the requirements.txt containing programs that are not pip installable. I think it is clearer to use an environment.yaml. I changed things over to use a yaml file.
